I'm running BOINC 5.10.30 and it looks like deadlines are being missed because CPU scheduling doesn't take account of timed network preferences.
My active projects are MalariaControl?.net, ClimatePrediction?.net and ClimatePrediction?.net Beta (with resource shares of 100, 200 and 200 respectively and low debts). MC tasks have a deadline of around 3.5 days. All times given below are UTC.
On Monday I set up local preferences to disable networking from 1830 on Friday until 0845 on Monday. I had 2 MC tasks in the 'Ready to report' state and 8 in the 'Ready to start' state when networking was disabled last night. All had a deadline of 2144 on Sunday (i.e. just over 11 hours before networking was scheduled to be enabled again) and had been downloaded at 1024 on Thursday. 4 of the remaining MC tasks were completed overnight and the other 4 were completed as high priority tasks after I manually enabled networking and downloaded 24 new MC tasks.

It would be very complicated to implement this in full generality (day-of-week prefs etc.)
